I'm exploring best options for installing an indoor heated therapy pool, about 3500gal. I would like a SWG system, would that work on a stainless still modular pool?

Yeah you can. A little salt in the water will greatly improve the "feel" of the water even if you don't do a SWG. It will not effect anything metal around the pool any more than any water would, especially not stainless steel.
Watch your chlorine levels though with a pool that small a SWG could quickly over-chlorinate. Also many people do not use CYA (chlorine stabilizer) in indoor pools so be extra careful with chlorine levels if you go that route.
